Wordpress infinite scroll breaks carousel

I am trying to implement an infinite scroll plugin on a Wordpress site that uses multiple carousels. When I scroll to the bottom of the page the infinite scroll works normally in that it loads more content, however the carousels it loads are all broken. I can see that they are being loaded as unordered lists rather than in div tags as they should be.

Any ideas how I can fix this?

On page load the carousels work fine until you scroll to the bottom and the infinite scroll kicks in, then the subsequent carousels load broken.
